The method involves receiving and storing two-dimensional (2D)-image data set from different object layers (8a, 8b) lying toward an optical axis (11) of an endo-microscope (2) one behind other in mutual distances. A three-dimensional (3D)-image data set is reconstructed at a radiological 3D work station using 3D radiology process. The 3D-image data set is segmented using digital image processing process, and presence of characteristic structures is searched. A found structure is reproduced in a standardized view in the 2D- image data set for the object layers. An independent claim is also included for a device for generating an endo-microscopic image data set.
